Can this cause problems in my cm9? I always keep the extended mag in at the house, and the standard mag in when in the truck. So basically I get up in the morning, change mags, do my thing, come home for the night, change mags, and do it all over again the next day. Am I running the risk of problems, I try to make sure the top round is seated, but anything else I should worry about doing this? (the round in the chamber stays there, and the gun never leaves the holster, its just a mag change)

As long as your rounds are seated... no problems.
Every nite, I remove the mag, take out the chambered round, close slide, and go into night mode (empty chamber, under pillow). Every morning, I take out the magazine, load one round into a spare mag, and chamber that round, then insert the full magazine. I've done this for over a year, every single day.
No issues to report.

I don't think it would cause a problem with the gun, but I would not feed the same round in more than 3 or 4 times due to bullet set-back.
