Took down the pistol to clean and when I removed the recoil spring it came apart into separate springs
In other words the thin inner spring separated from the metal guide
the inner rod had 3-4 threads, did I lose a retaining nut,or do I need to just order a whole new spring from

Yes, you lost the retaining nut. Mine did the same thing after a couple thousand rounds. Order a new spring assembly from Kahr, clean/lube it and drop it right in. You'll be good to go.

In a pinch you can make a replacement nut: http://www.kahrtalk.com/showthread.php?3934-Make-your-own-guide-rod-nut-for-the-recoil-spring-assembly

Just make sure you buy the correct one, old vs new style. Not sure which one you need.

Thanks for the replies,
I called Kahr and they are sending me a new spring assembly free of charge
I have my CW45 (house gun) as a backup.
Im not looking forward to breaking in a new spring
This pistol was 100% reliable and I hope Im not going to start having issues
I guess I could reuse the broken in main outer spring but I don't know if that's the best way to go
Ill see how the new assembly works

You shouldn't have any issues. The gun is now broken in. Many only replace the outer spring when they feel the need for a new recoil spring. Hang onto the old one for a spare. Doubt you'll ever need it but never hurts to have one handy.
